My users would like to have a possibility to estimate individual messages like marks for themes. It looks that "Message Icons" can help but unfortunately these icons strangely are not shown in the tree view of the thread. Is it possible to show them in the same way as in the tree view for the whole forum?

I see the question marks in the tree view for the whole forum but not in the topic tree view.

Not sure I understand. The icon is clearly visible in the flat and tree topic views.

In the topic view it looks like:

I would like to see it as in forum tree view:
index.php?t=getfile&id=5882&private=0
