It would appear that my themes are still there, but their contents have now been replaced with the FUD default.

Yes, your old themes were backed up to the .../errors/.backup directory.

To prevent this from happening, create your own themes. This post should help: http://fudforum.org/forum/index.php?t=msg&th=118098&start=0&
