Web Directory /var/www/fudforum/
Data Directory /var/FUDforum/

are the defaults from the script, which seems fine -- better then putting into /home. Permissions on both directories for Ubuntu should be www-data to allow read/write?

Yes, FUDforum should be able to read from and write to both directories.
Your web server should be configured to only serve pages from the web directory.
