My installation crashed hard after performing a batch archive/download of all files in the /forum/ folder.

The only thing remaining in my GLOBALS.php is the first line:
$FUD_OPT_2 = 1766270967;

Should I du a fresh install or would an upgrade work?

The SQL data is still there but the message bodies are gone (if all forum files were lost). You can try running the upgrade script, but it's probably better to just re-install.
