We are running a big FudForum with version 2.3.4 (more than 25 forums, 11.000 topics, 156.000 messages) and are planning to move to a new server.
I would like to upgrade to the latest version of FudForum in parallel but would like to keep the existing template. I would really appreciate some guidelines how to do this the best way.

Were you changes specifically focused inside the header/footer/stylesheet or were they all over the board?

Then your job is relatively simple, make a diff between the modified files and the originals. After you perform the upgrade, apply the diff and rebuild the theme.

The upgrade script will take care of the database schema changes. What you should do is upgrade the existing forum. Then make a datadump and import it into a newly installed forum on 2nd server.
