I also flipped out about my lost changes, then read the sticky at the top of this forum
It is CRITICAL that anyone modifying the look and feel of their fudforum spend a little time understanding where files are stored.
You have a fudforum folder with your live site info (where your index.php file sits) and a different folder with source files and such. Ex-> var/fudforumdata
Don't trust my feeble description, but basically, you can upload changed images and files into your var/fudforumdata/thm/default folders and then rebuild your theme. They should stick. HOWEVER, most (all?) changes made in the AdminCP are automatically updated in both spots and are permanent.
(Actually, if you make a new test theme, you'd be uploading changed files to var/fudforumdata/thm/mytheme in this example).
Don't be afraid of the template editor in the admin cp. It is your friend.
