I did the following :
1) create a category "Archives"
2) create subcategories "2004" and "2005" in "Archives"
3) create subcategories "1A" and "2A" in "Archives/2004"
4) moved some non-empty forums in "Archives/2004/1A" and "Archives/2004/2A"
5) moved some non-empty forums in "Archives/2005"
"Archives", "2004" and "2005" are collapsed by default, "1A" and "2A" are open by default.
On my front page, I can see "Archives" collapsed. When I open it, I can only see "2005", not "2004".
It is probably a problem with the emptiness test of a category, that does not dig deep enough into the category tree.
Moreover, if I move the forums in "1A" and "2A" just one level higher in "2004", leaving the subcategories "1A" and "2A" empty, the parent category "Archives" will show, but empty (even "2005" won't show !) !
Deleting the empty categories "1A" and "2A" restores "Archives" and its subcategories "2004" and "2005" back to normal.

Do you have other categories on the forum and what version of the forum you are using?
I followed your instructions as to how to replicate the problem and cannot replicate it on my test forum.

I am using version 2.7.4 freshly upgraded from 2.7.2.
I have other categories :
- Admin with 2 visible/readable/writable forums for all (even anonymous) and 1 forum visible only to administrators
- Common forums containts 2 vorums visible for all but readable/writable for registered users only.
- 1A : same as common forums.
- 2A : same as common forums but contains 3 forums.
- 3A : same as common forums but contains 1 forum only.
- 4A : same as 3A.
- Archives as described above. The forum it contains are only visible to registered users. Archives and all its subcategories are collapsed by default. Others are open by default.
