is it possible to implement a certain encryption for the messagefiles used in fudforum?

Sure, you can use something the mcrypt to encrypt and decrypt messages inside the message file. To do so you would really need to modify 2 functions:

read_msg_body() inside fileio.inc.t
and
write_body() inside imsg_edt.inc.t
