I had made changes to my 2.0.2 default theme. Upgrading to 2.2.1 completely blew my changes away.
Luckily they were still in the backup dir so, I created a new Theme Template set, as well as a new template, and just copied the appropriate .tmpl files in.

That cannot be avoided, when upgrading between major version, often templates change, and the layout is lost. Which is why a backup of the files is being done, so you can quickly restore your layout customizations.

Yeah that'll do it.
If you create a new template set, the upgrade process will not overwrite it, since only the default theme gets updated.
