"inside include/ we have non-theme specific includes like core.inc" - 100% with that idea.

"inside theme/[theme name]/ includes that are theme specific"

Well why didn't you put them in 'theme/[theme name]/incudes' then?

As it is in the default install, $GLOBALS['DATA_DIR'].'include/theme' is under the exact same path as $GLOBALS['INCLUDE'].

So I've got a FUD install with a 'themes' directory in my main 'include' directory which makes no sense. I should have an 'include' directory under my 'theme/[theme name]' directory were it belongs. Wouldn't that make more sense??

A good directory layout should be obvious at a glance...
