As soon as I upgraded to v2.5.3rc3, the forum "goes away" every few days to where it will take a good 30-60 seconds to respond, or will never come back.

Restarting the http server will solve the problem for a few days, but it will always come back.

The fud_index table kept getting corrupt when I went to rc1, but upgrading to rc3 seems to have fixed that problem.

I'm wondering if the two are related somehow. Any ideas?

Are you using persistent connections to connect to the database?
How big is your forum (# of messages)?

Turn them off and if possible restart the webserver, to clear out any existing persistent connections. This may solve the problem.

I'll let you know if this works or not. What would be the effect on the forum if I left persistant connections off?

More reliable & stable environment for a small (you probably won't even be able to track it) perfromance loss.
As a rule of thumb, you should avoid persistent connections unless you admin your own server and VERY VERY carefuly configure yourself. Otherwise you may end up with resource exaustion, which I suspect may have been a reason for your prior table corruptions.
