I had 2.2.4RC3 installed and just upgraded to 2.3.0RC1. My forum has lost the customized theme.
This hasn't happened when I upgraded before.
Is this an issue?

What do you mean 'lost'? Has the layout been altered, if so yes that is intentional because core templates have changed.

Yes, that will break the forum. To restore the changes simply modify the existing files with your previous changes. Normally this is not needed because the layout templates like forum.css.tmpl are rarely changed. However, this time they were, hence you need to do a little bit of work.

You do not loose your template per say, the old file is backed up for easy reference. The reason the files are replaced during upgrade is because the templates have changed and in order to work properly need to be replaced.
There is ultimately no way to avoid this, since it would be impossible to import the changes made by user, plus it won't take more then 1-2 minutes to put the changes back.
Keep in mind that core templates (forum.css.tmpl) change VERY rarely, in fact the only reason they changed recently was to make sure that the forum complies fully with HTML 4.01 Transitional standard.
